This is what support informed. We found some EMLs only werent recognized. So Ill wait for possible improvements in the future.

WebMail can only display the mails which are presented as plaintext parts of the message. If the email is there as attachment, encoded using base64 approach, it would require downloading the attachment and parse it in full, which is something WebMail doesn't do. We only work with mails directly on the server.
The way it currently works is the improvement, actually, as it uses bodystructure data provided by IMAP server itself, eliminating the need of downloading message parts for further processing. And honestly, reducing product's performance for the sake of not-so-frequently-used feature is something we would mind. Of course, you're most welcome to add the feature request, I just have doubts it can be explained to other users in clear and straighforward way, too many technical details involved here.
Nonetheless, I'm forwarding the suggestion to the product management for consideration. Lead developer has just confirmed that it's possible, so let's see if it gets approved.

That feature is already there, you should be able to view attached EMLs with WebMail Pro. If that doesn't work for you for some reason, please feel free to request assistance at http://www.afterlogic.com/helpdesk/
